NYC Waterfront Government:

The Department of Parks & Recreation runs several waterfront facilities.

Many new waterfront parks are not operated by the Parks Department:

Battery Park City Park
Hudson River Park
Brooklyn Bridge Park
Governor's Island
Empire State Park (DUMBO)
 

The City has 2 dockmasters, vestiges of the once large department Ports & Trade.  The Dockmasters are within the Department of Small Business Services. They are charged with inspecting the city's some 500+ miles of waterfront and do not have a boat.

City Council Waterfronts Committee:

3/08 The city council approved legislation (Intro 867-A) to resurrect the Waterfront Advisory Board that has been defunct since the Dinkins era by reauthorizing the formation of the board as a 21-member entity. The board will "advise ... on matters relating to the industrial, commercial, residential, recreational and any other development of the city's wharves and water front property and on other matters.."
